Possibly an easier way to manage injury replacments would be for the player (and the AI for each team) to prepare a Depth Chart and update it as personnel change.
The Depth Chart could go hand in hand with the 40 man roster (i.e. only the 40 man roster appears on the Depth Chart and the remaining players in the organization are "prospects only").
Catcher
1. Allen Lineup C
2. Baker Bench C
3. Cole Bench C
4. Davis AAA C
First Base
1. Evans Lineup 1B
2. Farley Lineup LF (moves to 1B if Evans is out)
3. Grogan-AAA 1B
4. Harley-Bench RF
Second Base
1. Ippolito Lineup 2B
2. Jenkins Bench SS
3. King AAA 2B
4. Lumpkin AAA SS
Shortstop
1. Mason Lineup SS
2. Jenkins Bench SS
3. Lumpkin AAA SS
4. Noonan Bench 3B
Third Base
1. Oliver Lineup 3B
2. Noonan Bench 3B
3. Pascoe Bench LF
4. Quincy AAA 3B
Right Field
1. Raynor Lineup RF
2. Harley Bench RF
3. Unger AAA RF
4. Thomas AAA CF
Center Field
1. Smith Lineup CF
2. Raynor Lineup RF (moves to CF if Smith is out)
3. Thomas AAA CF
4. Unger AAA RF
Left Field
1. Farley Lineup LF
2. Quincy Bench LF
3. Vincent AAA LF
4. Grogan AAA 1B
This makes 22 players (8 lineup, 6 bench, 8 AAA lineup) and leaves 18 pitchers (5 starters, 6 relievers, 7 AAA) to make up the 40 man roster.
Possibly having the positions run horizontally accross the page with the four deep chart listed below the position migh be graphically better. The names could be color coded as lineup, bench, AAA.
If any player is out for more than 15 days, you or the AI would have to redo the depth chart and move a man up from AA or trade or sign a free agent to fill the hole.
