If you are manually controlling more than one team at a time, all the players drafted will go to whichever team you are currently "viewing", regardless of who's pick it is. All the drafted players will also get their signing bonuses from the currently active team.
Example:
I'm controlling Seattle and Denver. I have Seattle as the "active" team, but it's Denver's pick. I choose a player, and in the player negotiation window I'm looking at Seattle's cash reserves rather than Denver's. I sign the player, and they go to Seattle. Denver keeps its money, but gets bupkis. If I go to "Team > View Other Team" and choose Denver, then the next pick will go to Denver, even if it's Seattle's pick.
