In the 'offense' window, there's two boxes: one with the starters and one with the bench. The order (from top to bottom) on the bench is the order the players will sub into the game- highlight players and use the up and down buttns on the right to change the depth of each player.

If you want to sub a player into the starting lineup, highlight the players you want to switch places, and press the swap button between the two boxes.

Hope that helped

I kept doing that but it seems the system automatically plays the best players. even injury subs don't seem to matter.
course, I'm running the ancient 2003 version, so yours might be better.

speaking of depth charts, here's my typical lineup.
QB: 3, maybe a 4th developmental.
RB: 5-6
TE: 3-4
WR: 5-7; can use as KR/PR
OT: 4-6
OG: 4-6 can use as emergency C
C: 3. good centers seem hard to find.
DT: 4-6
DE: 4-6
LB: 6-8 on a real-world roster they're needed for special teams work.
CB: 4-5
S: 4-5
K:1, maybe 2 if I can afford it.
P: 1, maybe 2, as above.
when I first started I couldn't get the money right and had to go with 53-55 all the time (my virtual predecessor had bungled the salary situation).
