Does the game engine allow players to learn new positions and cut down on errors over time? Can SS pick up 2b pretty quickly without making too many errors? By this I mean guys listed as SS not IF. 1B to 3B and vice versa?

Yes. As long as it is not a radical player change (like making a catcher into a shortstop), the player should learn the new position in 1-2 seasons. There will be an adjustment period, and the player's defense will probably not be great at first at the new position, but it will improve.

Currently, I do not think there is any way to convert a player to a utility infielder, who can play all positions. But, I would think a good defensive SS wouldn't have too much trouble playing 1B, 2B, or 3B.

Right away, or after 2 years?

Probably not right away, but the adjustment probably wouldn't be as long as if you were converting a SS to a 1B, etc. IF to 1B would be faster.
