Using 13.05 and HGM's roster mod: went to Tools > Advanced Tools > Output Rosters, went to rosters.txt in the game folder, did some rearrangement of players, moved it to the Input folder, and chose Tools > Advanced Tools > Input Rosters. The changes were made correctly, but all of the free agent pitchers immediately retired.

No other player, free agent or otherwise, retired, and none of the player moves I made in rosters.txt involved a free agent. I had previously renamed one team in the league editor before outputting the rosters. (Also changed its three-letter abbreviation in order to give it a new logo.)

The workaround was to activate Commissioner Mode and unretire all of the players individually from the Transactions page. It worked, but it was annoying and time-consuming.

Just realized something, are you just trying to change teams for players?

Yes. There were about three dozen or so players that I moved to different teams. None of them were free agents, before or after.

You can do this in-game in Commissioner Mode without going through the output/input rosters functions. Just force trade the players to the teams you want them to be on. Then in Advanced Tools, clear this season's transactions to remove the entries the trading creates.

What you described is still a bug, of course, but you can easily work around it.

Yes, that's true. And I was able to unretire all of the pitchers from the transactions screen, so that's another workaround. It is, however, still a bug.

More info: was able to replicate the issue with the standard pre-installed rosters as well as HoustonGM's, and on 13.07. I noticed that the same number of lines are listed as having been processed when rosters are input: 2508. I did not notice any other players missing other than the free agent pitchers, however.
